I have an app that adds a pushpin (a user selected address) and then sets that pushpin as a waypoint. The user adds another pushpin and sets that as a waypoint. After the route is created i can clear the route and the second pushpin/waypoint, but the 1st pushpin will not delete. Any assistance would be appreciated. Thanks !

Are you trying to delete the pushpin in code or from the user interface? Do you get any kind of error? Are you using the ActiveX control? Using automation?

I tried this and I was able to delete the route, waypoints and pushpins without experiencing any problem.

Sorry. Perhaps if you provided more detail of what you are doing, I'd be able to reproduce the behavior you are experiencing.
